Brady has more SB's than Manning, I disagree.
He has also lost more Super Bowl. Also, let's not forget, Tom Brady has not won a Super Bowl since the spygate scandal was uncovered. I personally believe that all teams have some kind of system like spygate going on, so I don't feel it should affect Tom Brady's legacy, but the overall opinion has definitely been affected.
